I don't mean that he's replacing them - may go back and rewrite that to explain better (and fix a typo or two) - but that he is still making the invite at the expense of the current traveling companion(s). Rose & Mickey are stranded on the ship at the mercy of the robots while the Doctor is off with Reinette, and (unlike his attitude on the Impossible Planet) the Doctor seems quite content to take the slow route with Reinette and worry about Mickey & Rose later.

The Doctor was definately inviting Joan on as a traveling companion with Martha, which is even more tone-deaf on his part - he's not only offering to rip Joan out of her time so that she can go into danger with a man who only slightly resembles the one she fell in love with; he's asking her to set aside all the prejudices of her time for Martha... prejudices he was aiding and abetting only hours before.
